The following savings institution is advertising a high cd rate that I am interested in, but I can't find any information on them at either the FDIC website or the US Comptrollers office. Can anyone tell me how to find out if this institution is real/safe?

I visited the site you listed - this institution is a non-bank entity, and the "certificate" offered is not a CD, i.e., it is not FDIC-insured. The 6.25% return reflected on their site represents what you will be paid based on the projected investor return. But again, this is a private investment and not a bank CD.
The institution may or may not be legit. But you can be sure that if they went out of business, you would not have your principal guaranteed by the federal government.
For a bit less return, but with a government guarantee, go with the FDIC insured accounts. There are still a lot out there - check out ING Direct or Emigrant. Good luck.

Vanguard's site says the compound yield for their Prime MM is 0.26%. Bank of Internet is offering a savings account with an APY of 2.5% Is it possible to compare these two numbers or are they completely separate things? I'm just looking to get the most out of my savings wherever I put it.
And isn't 0.26% kind of small?
The Prime MM yield is based upon earnings from investments the fund manager purchased.
Bank of Internet makes a decision based upon how much money it needs in deposits and sets a rate that will attract those deposits. Bank of Internet saves on its operating expenses by not having any branches so it can offer higher rates.
